Handbrake is a tool for converting or transcoding video content to several, widely supported codecs, in particular Matroska (MKV) which is what I almost exclusively use.
If you have subtitles in a file with the extension .srt, you can transcode your video file and include this file together into an MKV file so that there is only one file to copy around.
